Some battery chargers will not charge a battery that has very low voltage. I think my charger will not charge below 8V. If you have dual batteries with a selector switch you could try setting the switch to "BOTH" to equalize both & kick up the drained battery then try to recharge them one at a time.
Did you put a multimeter on the battery? If so, what voltage is showing?

it seems to charge but there is still a red light on the battery mater, red, black and green. Voltage is 13.2 ( tested by turning the on key on the motor and reading the display.
So this battery has the little window where the colour changes to show battery condition. If your charger has been on for some days & it is red in the window, give the battery a good shake & see if there is a colour change. The 13.2V could be a surface charge. Will the motor trim up? Can you start it? If you are worried take it back to the seller if it is under warranty for testing & possible replacement.

Put the battery in the car to get it checked. Then this flood and forgot about it. Took a look today and it's green. It did fully charge but no green light last week.

Firstly what brand and model of battery is it? like wise for your battery charger? when you flattened the battery did you check the battery voltage at that point? If it has been a low amperage light such as a LED light is possible to completely flattened the battery well below 6V quite often if this occurs you could have a stuffed cell/cells.
If it is a lead acid battery check with a hydrometer, to see if you have dead cells
If it is a good quality battery such as a lifeline or Deka they can offen be recovered using a quality smart battery charger, and then equalized
