After a discussion with a fellow Ausfish member, I contacted Navionics, to get some answers from the horses mouth.
Below is how it went down, read from the bottom firstly, so as to see my questions to Navionics.

You should never copy anything to the Navionics card. Please use a blank card and yes, you can use the Navionics card reader.

Dear Sirs, I have a Navionics gold chart, used in a Raymarine chartplotter 435.
The Archive instructions in the 435 handbook, indicate to use the Navionics Gold CF card, to archive routes, waypoints, and tracks, so they can be reinstalled at a later date. It actually indicates that the memory of the 435 unit ,would be cleared, after performing the action.
From your point of view, is it OK to use the Gold card for that purpose, or should a blank CF card be used? I want to back up my waypoints etc.
Further, can I use the Navionics card reader, to down load waypoints from my computer, using a normal CF card, rather than buying another card reader.?
Just to clarify - DON'T use the "archive" options on the plotter itself to save waypoints and routes to your card? I've done this numerous times to read them into NavPlanner on my PC without any issues and save new ones created on NavPlanner back onto the card using the Navionics USB card reader.

Yep, what you are doing, is what the book says.
Navionics say, dont do it.
Go figure.
You use a blank card. I have those instructions somewhere. I will see if I can find them.
Raymarine say, just substitute a blank card, in place of the Navionics Chart card.
Makes sense, as that is what was explained to me,in the first instance.

Answer Waypoints and routes can be transferred between my RC435 GPS/Chartplotter and RayTech Planner / RayTech RNS 6.0 PC software using commonly available Compact Flash (CF) memory.
Importing all waypoints & routes from a RC435 display into RayTech Planner / RNS 6.0: On the RC435, perform the following:
a) place a SanDisk brand CF memory card into the chart card reader of your Multifunction Display
b) press the ENTER button
c) use the trackpad to highlight MORE and then press the ENTER button
d) use the trackpad to highlight ARCHIVES and then press the ENTER button
e) use the trackpad to highlight ARCHIVE ROUTE and then press the ENTER button
f) use the trackpad to highlight the route to be archived and then press the ENTER button; repeat this step for each route to be archived
g) use the trackpad to highlight ARCHIVE WAYPOINT and then press the ENTER button; repeat this step for each waypoint to be archived
h) press the CLEAR button until all dialogs are closed On the PC running RayTech Planner / RNS 6.0, perform the following:
a) place the CF memory card containing your waypoints and routes into the CF memory card reader/writer connected to your PC
b) click on the File top menu item within the RayTech Planner / RNS 6.0 program
c) click on the Import/Export Routes and Waypoints File dropdown menu item
d) within the Import/Export Routes and Waypoints dialog, click on the Import Routes and Waypoints radio button then click on the Next button
e) within the Import Routes and Waypoints dialog, click on the Import from Removable Card radio button then click on the Next button
f) within the Import Routes and Waypoints to Removable Card dialog, click on the Import from RC400 or RC435 Card radio button then click on the Next button
g) when the Import Successful alert dialog is displayed, click the OK button

f) within the Export Routes and Waypoints to Removable Card dialog, click on the Export to RC400 or RC435 Card radio button then click on the Next button
g) within the Export Routes and Waypoints Selection dialog, click the Export All Routes and Waypoints (or Export Selected Routes and Waypoints dialog ... you will be querried for the routes, waypoint groups, and waypoints to be exported in the following dialogs)
h) within the Select a Device dialog, click on the removable drive corresponding to the CF memory card and then click the OK button
i) when the Export Successful alert dialog is displayed, click the OK button On the RC435, perform the following:
a) place the CF memory card containing your routes and waypoints into the RC435
b) press the ENTER button
c) use the trackpad to highlight MORE and then press the ENTER button
d) use the trackpad to highlight ARCHIVES and then press the ENTER button
e) use the trackpad to highlight MORE and then press the ENTER button
e) use the trackpad to highlight ROUTE ARCH. LIST and then press the ENTER button
f) use the trackpad to highlight LOAD ROUTE and then press the ENTER button; repeat this step for each route to be retrieved from the memory card
g) use the trackpad to highlight ROUTE ARCH. LIST and then press the ADD WAYPOINTS button
h) press the CLEAR button until all dialogs are closed
